Hubspot Theme / Template Navigation Issue

Currently, we have the same theme on all pages, although they are not the same template, the theme they all live under is the same which I learned is where the global content comes from. If we update, it will update ALL 500+ pages but we only want the pages on ONE website updated. Currently they each have two separate navigations that are live, however. We are looking to separate the current theme navigation for two websites that are live on Hubspot. This is an immediate need and quick turn task.
